With my bike now running, it seems to be running rough while idling, and is not taking throttle well. I took apart the carbs to clean them, put it back on, and the right carb with the front cylinder seems to misfire a bit. Once I start giving it gas, it will die if i get up to 2000 rpm, or usually 4000 rpm with the choke on. The bike seems to run on one cylinder if i can get it to still run once i hit these limits, while I can hear the air intake sucking in allot of air but it can recover if i drop the throttle to idle, then blip the throttle to where it will idle by itself. The reason I can figure this out with which cylinder, is by my bike having straight pipes, and i can feel the regular, constant puffing of exhaust on the left exhaust coming from the rear cylinder, and it smells regular and is quite strong in force, while the right side smells a little of gas, and the puffing is irregular and is a little weaker. Plus their is not as much sound coming from the right as the left. A comparison of the exhaust would be like this: the left is normal, while the right sounds like the exhaust of a drag racer with loopy idle. Could the timing be off? Or is the right carb still messed up, and I need to pull it again? Any solutions are appreciated, and I can let you know of any needed info. I have a video, but it may not be heard due to the crappy mic it was shot with.
Update:Spark plugs are working fine except the main on the rear cylinder is a little weak. They all have dry Fouling though....Cleaned them up, but no dice.

Did you blow out all the passages with air after cleaning the carbs? Sometimes carburettor cleaner alone is not enough. I'd also suggest checking the spark plugs are gapped correctly. Over fueling (Running to rich) at idle can also effect firing of the plugs, causing it to misfire or run on less cylinders.
Have you checked your spark plugs? Change those suckers out right now. Pull them and compare to this chart:

Chances are if you change them, your problems are over. Carb issues, however? You might have to have them professionally rebuilt. Check the plugs first, though.
