Sometimes when I eat cheese, I get indigestion and a really upset stomach. Normally it hits me at night or the next morning though, hours after I eat. The weird thing is, I'll eat pizza one day and be fine, but the next time I eat the exact same type of pizza, I'll get sick. I can also drink milk and eat other dairy products, the only think that makes me sick is cheese.

Go to a doctor to be sure. Maybe something else is wrong. For example, did you know you can be allergic to the way they make ice cream but not the milk? And some cheeses don't have any lactose in them. Best thing to do is go to a doc
It might be an ingredient in the cheese rather than the cheese itself. For example, the dye annatto causes a lot of tummy upset in some people and is present in yellow/orange cheese but not white.
However, with a lot of intolerances, amount matters. So if you eat more pizza, you'd be more likely to react. If you had more dairy that you have trouble with that day, or within the previous couple of days, you may be more likely to react to a meal.
Some people also have reactions to the molds (like fungus type things, not to shape them ;-D ) used to make cheese, so that could be it, too.
I have a friend who throws up after having cheese in anything. Even if it is hidden in the product, she reacts. So there must be something in cheese that makes some people react.
Talk to a Dr to see if you are intolerant or are reacting to something in the cheese.
