We already have a bunk bed, but the kids are getting their own "rooms". Is it safe to remove the bottom bed portion and just use it that way? I suppose I might need to find one of the longer ladders too? My main question is whether the structure is stable without the bottom bunk.

That all depends how well they're made, if the bottom part of the bunks can be use as a stand alone bed and the top is a bit unstable you might have to add a cross piece like in the diagram on this site, it's A2 on the bottom.
Let me run that pass you again, you may need just to add a cross member (which the bed would probably be up against the wall anyway) like shown A2 to make it more stable, but it might need a C on each end as well depending how it's made.

Ikea makes this bed in a loft style as well. The loft style looks like the bunk but with an additional rail across the back to add stability and prevent the unit from folding lengthwise.

If you remove the front rail from the bottom bunk, you'd need to figure out a way to reinforce the back with a cross brace as previously mentioned. If you or someone you know is really good at working with metal, you might be able to reattach the front brace across the back half way between the bottom rail and the top rail.

No. That bed is engineered as a bunk bed and requires the bottom for stability. You'll break it in no time without it, and somebody is going to get hurt.
Well after spending a lot of time on Yahoo! Answers and the Internet in general I became an atheist (used to be Muslim) so I don't see why not.
