I'm testing an ultrasonic amplifier to see if it's effective when my neighbor's dog starts barking.

yes. if the glass itself doesn't act as a speaker, then the wavelengths should be small enough that the sound will pass through the glass. glass is viscous, slow moving liquid; if you press your finger against a pane of glass for a very long time, eventually your finger will be able to pass through it.
