Okay, okay, I know they don't think that way. :)
I have two leopard geckos in a 30 gallon tank. They used to live together in the "cave". I think they like it there because it is dark and sheltered, they come out mostly just to eat and at night. But for the last few days the female has been burrowed under the water dish and lives there while the male stays in the cave. They used to burrow when I first put them in the tank, but neither has burrowed since I added the cave for them.
She appears uninjured, and there are no eggs so that's not it. She has always been the shy one anyway. Is she okay?

As long as shes uninjured it could just be the part of the cage she likes best at the moment. Leopard geckos are extremely solitary creatures and don't think in terms on friendship or comraderie only survival and what is most comfortable.
Lizards, like all reptiles, have preferential hiding spots, when they are available. Sometimes those preferences change.
You are overthinking this.
