My wifes 2001 Lincoln LS hesitates and it feels like the transmission is slipping when I put the engine under the lightests loads. Recently started running 93 octane. I have replaced an ignition module on it already, and all are working properly now, but it still shortshifts and hiccups on hills .She loves the car and doesnt want to sell it, but I just am at my wits end on this one.....

Did you buy it new? If so, it is time for a complete tuneup (bad term in the mechanical trade) to include wires, plugs, and a fuel filter.This is a smart move as the filter operates at some 45-50 psi and the fuel pump (internally mounted in the fuel tank) has a tendancy to slough off carbon residue from the motor comutator and this carbon is immediately picked up in the fuel stream and sent to the fuel filter. Once it starts to clog up, the fuel pump has to work harder to push the fuel by the filter and a viscous circle is set up. More work by the pump means more electricity draw means hotter operation means lower fuel pressure to the injector rail on the engine. a quick acceleartion and the fuel rail pressure drops momentarily and you have a "hiccup".
This engine is a high stepping one and needs SOME care from time to time. I would also as a matter of principal replace the oxygen sensor(s) at the time of the work. These are all things that affect good engine operation and they have a demonstrably short life.

Does the check engine light come on? If yes, have the codes read. Have you changed the spark plugs & wires? If you've never had it done, now would be a good time.
