Pens and pencils are always allowed, both in checked baggage and as carry-on items (Unless, of course, you have one of those James Bond-style guns disguised as pens, or a combination pencil/bayonet).
It's not a stupid question. There is so little logic to the list of things you may or may not take on a plane (no plastic bottles of water???) that it's never safe to assume that something is or isn't prohibited.

I've brought pencils and pens on airplanes. I have flown on airplanes about 80-100 times. I have never been stopped for bringing a pen or pencil.
