I recently had a trojan (don't remember the name, sorry) in my temp folder, only one, and it was detected by avast as a high-risk threat. I always have the resident shield on full heuristics, and Malwarebytes' Anti-Malware Pro does scans daily. I'm not sure if I should be worried, but just to be safe I changed my PayPal password. (My email and Facebook have 2-step verification.) So should I be worried about a virus that was in my temp folder, and if I should, what should I try to use to remove it if I still have traces in my system? As I said before, I already did a full, updated scan with MBAM and Avast! and I'm wondering what else to do to be absolutely sure I don't have a rootkit. Thanks for your help!

If it was in the temp files...most likely it was just a plain URL malicious listing that Avast picked up on ...its been removed and destroyed....nothing else to worry about......If your worried about having a rootkit ...have Avast do a rootkit scan at the next bootup..........
PS: You did not have to redo all your passwords.....
I may be only 13, but im really good with computers, try running a virus check, if a threat shows up, find out how to remove it in your anti virus software. If you don't mind paying around $50 to protect your computer and passwords, i would suggest getting Norton or McAfee, or get free avg at www.avg.com.
Hope this helped!
For peace of mind, I suggest that you run CCleaner which will delete ALL your Temp files:

It's free and good, I have been using it for years.
