are you transferring a huge amount in one go. because sometimes a phone simply cant read them all, better to transfer a few at a time. one thing to try is after you have put all the files on the sd card, let the phone prepare the card for use, then unmount and remove from phone, then insert again, the phone will then read again and may read the missing files.
