Freshman year was terrible because of personal reasons, but over sophomore and junior year I've been able to bump myself up from top 40% to top 18% in my class, with 100+-place increase in class rank. In a class of about 500 students that is a huge jump, albeit not exactly what colleges like U Chicago, Penn, Georgetown, and others of that caliber look for. But do you think that improvement is a real deal breaker?
Also, if it helps anything, I've been taking all AP and IB classes throughout my high school career.

Typically they'll only see your class rank at the time the transcripts were created; they don't include it for every year. Keep in mind that those schools might only accept 10% of applicants - and everyone applying is at the top of their classes. If you're not the top of your own class, you probably don't have much of a shot.
