i dont personally own this case, but judging by pictures, you would not want to face the power supply down because there are not air vents on the bottom of the case for the powersupply to intake air. therefore you should mount it fan-side up. the fan on a power supply is to suck air in, so even if it was facing up, there would be no consequences. where did you hear about facing it up being bad?

The power supply mount in the Antec Twelve Hundred V3 is down on the BOTTOM, (a power supply is not provided with the case..)
