In May 2009 I filled out the Fafsa and I listed the federal school code for the college I currently attend and an additional 9 colleges (the colleges I wanted to transfer to). In September I stayed at my original college and did not go to any of the additional ones listed on the fafsa. Should I have deleted those school codes because I did not attend those schools?
What happens if I do not delete those schools from my application?

You can go back and delete them, or do nothing. Doesn't matter. Your school is getting the aid directed their way, and the feds know it.
When you submitted your FAFSA, the results went to 10 different schools, and that's fine since you could compare aid packages if you applied to each and were accepted. The nine schools you did not choose will either ignore your FAFSA results if you have done nothing else showing interest in that school or the ones who need to bump up enrollment may hound you to death, thinking you are a good lead for their Admissions Office. You did not need to delete anyone because you didn't choose them, but the next time you make a correction or complete a new FAFSA, you should delete all schools in which you have no interest. It helps you if they are contacting you, and you are not interested, and it helps the Financial Aid Office so they don't have to pursue more information from you. I have been the one to download those results and I might get results over and over for a student who keeps making corrections (none of those taking out my school's code). Every time you change anything on your FAFSA, it generates another FAFSA result (ISIR) for all 10 schools to handle. Also, to protect yourself, you should take them off next time you are on the website so fewer people have access to your personal information. Nothing bad happens if you do not delete them, but you should give your information out to as few people as possible.
I think the only school code that is relevant is the school that you are attending. Any other school I don't think should be listed unless you plan to attend those schools. Check with your financial aid officer to be sure. The only reason I guess to put the other codes would be for future purpose if you end up transferring the school's financial aid office will already have that schools code in the system which may speed up processing of financial aid.
No you don't/didn't have to delete them. Nothing happens if you don't delete them. The school was alerted to your interest in applying for fin aid to those schools back in May. When you didn't attend or apply for admission to them they stopped sending you stuff.
Don't forget to do another FAFSA in Feb after you do your 2009 taxes. You would list the school code (or school codes) you are considering attending from Aug 2010 to July 2011.
