I'm in a program where I take college classes at the same time as high school classes, and I was wondering, if I have a GPA of 3.93, and I have two Ws, both in Calculus classes (one in my Sophomore year and one in the summer between my sophomore and Junior years), how bad would the two Ws look to a university like UC Berkeley? If I took the Calculus class at a later date and got an A, would that make the Ws look less bad?

Personally I think the fact that you chose to take the college courses in high school makes the W grades look unimportant. What you really want to focus on is getting good grades in the classes you still have left to take. Take challenging courses that you can commit to; do not overload yourself with work. You already sound like a student who excels easily at math, so you should not be worried about getting into Berkeley.
Also, colleges want to see that you are partaking in unique extracurricular activities; find something fulfilling to do over the summer even if it means taking a little time off of classes.
