I'm a US Resident and I would like to know if my partner would get his if we get married.
We already live together for a couple of years already.. I'm 21 and he is 25.
What options do we have to keep him protected?

None, really. Same-sex marriage is permitted in Massachusetts and Connecticut. However, it is not federally recognized and it is the federal government that grants residency status. There are many GLBT couples in the same predicament as yourself: couples without a country basically.
Your partner must go through normal channels to request residency in the US. A same-sex marriage will not change his situation at all.
Sounds like if you live in one of the states that respects human being and accepts Same Sex marriage you should be in the clear. I would lambda Legal a call and see what they have to say.

If you're actually MARRIED, (where it's legal) not just domesticated, then I assume the answer is yes. I'm not sure.
