So, Misaka was in danger since she was fighting Telestina (the crazy woman in the robot suit) but she couldn't use her powers because of that thingy Telestina had built, then Kongou appears when she sees Misaka in trouble and suddenly everything is okay and they're in the hospital preparing for the big fight.
If they couldn't use powers, how did Kongou save Misaka anyways?

Kongo's powers are manipulating of airflows. Telestina's machine is using soundwaves to block the ability of people within the range from using their powers. Kongo used her powers outside of the range and walked in. By continuously using the powers she's essentially an air bubble. Because soundwaves are created by the movement of air. She's nullifying it around her. As she goes in deeper, she's able to expand and block the machine entirely. So the machine is still working but she's controlling the air right next to it--so the soundwaves never get out--so the soundwaves no longer block anyone's powers.
The idiots turned off the Skill Down so they could use there powers again.
