When an opponent of mine plays a field spell card while Magical Citadel of Endymion is on the field, he argues if removing a spell counter to keep it on the field is a valid play, since no two field spells can be on the field at the same time, but Magical Citadel Endymion's effect states that whenever the card would be destroyed, I can remove a spell counter from it instead, can I do that when it would be destroyed by another field spell card's activation?

I'm afraid not. If your opponent plays another field card, then Magical Citadel of Endymion is destroyed. Here is the full ruling:
You can only apply the effect "If this card would be destroyed, you can remove 1 Spell Counter from this card instead." of "Magical Citadel of Endymion" when "Magical Citadel of Endymion" would be destroyed by a card effect. You cannot apply this effect when you control "Magical Citadel of Endymion" and your opponent activates a new Field Spell Card.

You cannot remove a spell counter to nagate it i am afraid. Here is why- the rules state that when a feild spell is played while another feild spell it on the field destroy it. Since the effect counts as a rule u cannot counter that with its effect. But here is a tip- have feild barrroir on the feild.
I know this doesn't answer your question (but the first people already have) but I had to tell you: NEVER have field barrier in your deck. It's a terrible card.
