You are in a difficult situation. I would not put the referee who harrassed you. Ask someone else for reference, there maybe someone else (eg, colleague) in the workplace. Also ask a family friend to be your personal referee (eg, your parents' friend). If your new employer asks why you don't have previous boss as your referee, be honest, but don't give out too much detail.
Because you are still working there, it is a perfect reason for them to not contact your boss. I don't know what state you are in, but regardless, a company will not contact an existing employer for a reference without the applicant's permission. And it is not the least bit unusual for an applicant to not want their current employer called. It doesn't look like you are hiding anything, just being cautious. I would use former employees as references for that position. But realistically, the prospective employer isn't going to call them anyway. As long as you can explain what you have done, and have been there a year, you're miles ahead of other applicants.
